Native VLAN Warning

We have installed a 1200 Access Point (AP) on a Catalyst 4006 switch which is also connected to a Catalyst 6509 Switch with MSFC module and acts as a core layer of the network. All the wireless devices are connecting via VLAN 50 and users on VLAN 2 and VLAN 3.

After connecting the AP on the switch I've been getting the following warning on the 4006 switch:-

2005 Aug 23 15:35:09 gmt +02:00 %SYS-4-P2_WARN: 1/Tag 1 on packet from 00:0f:90:8c:b9:9a port 2/14, but port's native vlan is 50

Is there something I need to do? It is very annoying.

To fix this, set the native VLAN on your 4006 using the command, "set vlan 50 x/x."

That sounds to me as if you have trunked VLAN 50 between the devices, but that you haven't told the AP that it should use a native VLAN of 50 for the trunk, so it is sending some packets with VLAN 1. Something on that order anyhow -- a mismatch between what the two sides know as the "native" VLAN for the trunk.
