I have a T1 circuit between two sites. My question is, is it preferable to set both sides clock soucre internal or line. Or should the one side be line and the other internal?

Both sides line. You only use internal for back to back connections wher there is no network in between (dry copper) and even then only one side is set to internal.
You need to provide a clock source on any point to point connection. One side should be internal and the other should be line.
If your carrier is timing the circuit, the both ends should be set to line.
If your carrier is NOT timing the circuit (which happens), then one end internal one end line
