When I apply the 50 user upgrade activation key, I loose the 3DES feature (therefore breaking all my VPN tunnels). Is there something that I missed that will enable me to have both 50 users and 3DES?

No, you didn't miss anything. Write to the cisco licensing people, send them your previous activation key and the new key and your serial number, and they will send you back a new key that does both.
That is what I did and Cisco helped most expeditiously.
