on a Catalyst C3560G-24TS I see that there is a subdirectory on the flash that contains the system image, a file called "info" and a subdirectory with a bunch of HTML. Now if I want to upgrade the software:
- do I have to build a similar tree?
- may I remove the current tree?
- what is this structure for?

You should follow the directions on how to properly upgrade a switch. Most switches these days are not done by "copy tftp flash" When it is done per the directions the tree is upgraded as well as the image.
