I have some vpn L2L links between PIX 506 & PIX501 I don't need at all. Is it enough to remove vpn link settings just on one firewall - for instance 501. Can it cause any problems if I leave the vpn config on 506?

No.
If you removed the settings at one end (or indeed part of the crypto config for the relevant peer) this would be enough to break the VPN session between the peers. This would not cause issues with the other VPN's already running on your firewall but I would recommend that you remove all elements at both ends for tidyness and troubleshooting purposes.
