Moving a Firewall

Hello, right now, we have several locations connected by a point to multipoint microwave system. Our NOC exists at one location and our Internet backbone exists at a different location. This entire data network was flat... but now we are upgrading to a switched Cisco network. I would love to be able to move our firewall from that one location and put it in our NOC (Leaving the Internet backbone at the remote location). Someone had told me that we could trunk VLANs across the switches in routers to do this (IE: Vlan2 would be the I-Net connection from our ISP going only to the firewall, and Vlan1 could be everything else also connected into the firewall)... but we have not been successful in setting this up... Anyone have any idea?

Our core router is a 3800 series and the remote routers are all 2800s
